Engagement of promoters of treatment-induced genes in basal chromatin interactions. We used permutation tests to assess the significance of the engagement in chromatin interactions observed for promoters of genes that were induced upon challenges. The figure shows the analysis for the set of genes that were induced in GM12878 cells upon TNF-α treatment (the positive set). Ten thousand randomly selected gene sets of the same size and with the same basal expression distribution as the positive set were used to generate a null distribution. The mean number of promoter interactions per gene (3.9) was significantly higher for the positive set
