Fig. 8

Nickel exposure induces persistent gene expression changes in RT4 cells. a Heatmap of RNA-Seq results in RT4 cells showing the persistently and transiently differentially expressed genes (1.5-fold up- or down-regulation; Padj < 0.05) in untreated (UT), nickel-exposed (Ni-E) and Ni-washed-out (Ni-W) cells. Normalized log2-transformed RPKM (pseudo-count = 1) values were used to generate the heatmap. TU transiently upregulated, PU-A persistently upregulated in the presence of nickel, PU-B persistently upregulated after the termination of exposure, TD transiently downregulated, PD-A persistently downregulated in the presence of nickel, PD-B persistently downregulated after the termination of exposure. b, c Normalized gene expression levels at the 3 conditions in RT4 cells. The PU-B (b) and PD-B (c) genes identified in BEAS-2B cells displayed similar patterns of differential expression in RT4 cells. Normalized log2-transformed RPKM (pseudo-count = 1) were used. P values were calculated using one-tailed Student’s t-test
